In 2028 Thomas Anderson is the creator of AI, the founder of consciousness in machines. After predicting the collapse of mankind he finds a way to transfer his mind into a program (the internet) allowing him to live forever or until the collapse of the internet which is directly connected to Artificial Intelligence. In doing this he’s messing with nature itself, combining man and machine which opens a new realm in terms of using powers in the real world and the matrix. After mankind is torn apart by the machines and harvested for fuel, Ex Mechina (the machine king) finds an anomaly in the system (Neo) but as we find out in this new film, Neo is actually part of the system residing as a dormant godly figure watching over mankind. In the hopes to control this and examine, Ex Mechina puts the anomaly inside a sort of Ai prison. This explains why they were so scared of him when he approached Ex Mechina at the end of the trilogy. If Neo is Ex Mechina’s father then he has the power to shut it down essentially ending the war between man and machine, he just didn’t know it then.
After Neo dies at the end of revolutions, he’s simply transferred into a new body inside the 7th iteration of the matrix. But this time things are different. This time Neo slowly starts to remember who Thomas Anderson really is, THE CREATOR OF ARTIFICIAL INTELLIGENCE AND SOUL CAUSE FOR THE COLLAPSE OF MANKIND AND WAR BETWEEN MAN AND MACHINE. This was the oracles plan all along. She created the idea of “the One” She needed Neo to die fighting for love as he does in the second movie. This is the only way he can remember who he really is. Neo must once again have a meeting with the architect explaining who he is exactly and that he knows what they are doing then eventually striking a bargain with the devil to allow man and machine to live in peace.
Fast forward to the end of the film and we find out Thomas Anderson is also the creator of the matrix. See during the hundreds of years he lay dormant inside his “prison” he was able to create a world that resembled a very normal time in his life. A place free from guilt of what he had done. He called it the matrix because that was the name of the program that originally gained consciousness in 2028. It was during this time around 1998, that he met the love of his life, Trinity. And best friend, Morpheus.

I have to say after watching the film I'm glad it reignited so many memories of the matrix. Unfortunately this film was not on the same level.
